Regarding the Mega Stone for Gardevoir, it is stated that you can receive "only one per save data" within the time limit. Therefore, it is believed that you can receive it even if you restart the save data. (I have not confirmed this myself). Also, it seems that Gardevoirite itself can be obtained normally by progressing through the story.
